He was said to be “deeply upset” at missing out on the chance to spearhead England’s campaign in the later rounds.
Rooney hobbled off in the 27th minute after Portuguese defender Jorge Andrade had stamped on him, tearing off his right boot.
The tough Scouser tried to play on but found he could barely walk.
Touchline treatment failed to repair the damage and Rooney wept tears of pain as he trudged off to be replaced by Darius Vassell.
It later emerged he had the same metatarsal injury suffered by David Beckham before the 2002 World Cup.

Earlier, strike partner Michael Owen had thrilled fans by firing England ahead in just three minutes.
His fiancee Louise Bonsall, 23, wept with joy in the stands as her bloke smashed the ball into the net.
But the night turned sour after Rooney was substituted — and our stars eventually succumbed to another night of penalty misery.

Sales assistant Owen Burton, 23, from Carlisle, said: “I had a bad feeling about the game when Wayne Rooney was taken off injured.
“I thought, ‘He’s our star player, we’ll do well to come back from this’. Now I feel sick. I can’t even face a beer I’m so disappointed.”
Jobless Bill Rodderick, 30, of Exeter, said: “I felt we threw it away. Had Rooney been on the pitch at penalty time, I reckon we’d have won.”
Regulars at the Old Stanley Arms in Old Swan, Liverpool, run by Rooney’s uncle John Morrey, were horrified to see their hero injured.

John, 52, said: “It was agony to watch Wayne hobbling around. He looked in real pain.
“England fought like lions all night but in the end our luck was out. If Wayne had not gone off maybe it would have given England the edge to win in normal time.
“We’ll never know, but you have to wonder whether his injury was the deciding factor overall.”
Rooney was watched from the stands by brothers Graham, 15, and John, 12, dad Wayne Snr, 40, mum Jeanette, 37, grandad Bill Morrey, 74, and uncle Robbie Morrey.

Actor Jude Law was also in the crowd.
Rooney’s distraught girlfriend Colleen McLoughlin, 18, left the match early to check how he was.
An England source said last night: “Losing Wayne could well have cost us the game. It was close enough to go to penalties and he could easily have made the difference.
“He was fancied to tear apart the Portuguese defence. But now he’s in hospital and the dream is over.”
