I purchased an item on ebay that never showed up. So I started an dispute and the seller has now refunded me my money. However paypal have taken out their charges on the refund... is this correct? Its only 47p but it doesn't seem right to me??

If you check their Ts and Cs am sure they can as Paypal has been used for the transaction. Pain in the ass but they usually have all of these angles covered to feed their cash cow. Greedy bastards.

normally u loose nothing if a refund
u should have gotten it all back, u normally get 2 refunds, one for the item minus the paypal fee, then one for the paypal fees they took from the seller iirc. maybe just have a re-read of the emails, i am sure it looks like thats what they have done but am about 80% sure u get it all back!
Just for future reference....
I emailed Paypal to query the fee.
It took them about 3 days to respond, and they said the fee was incurred because the seller refunded me the wrong way? Anyway they also gave my fee's back as a "good will gesture"
So to answer my own question... NO you are not supposed to be charged on a refund.
Glad its sorted but if he had done it correctly you would have gotten two amounts back.
