As the Xodus physicaly sits on the debug pads and I guess the Enigamah Beta is soldered onto those pads, so yes your going to have to remove it. (You would have to disable it anyway...)
Im doing the same sort of thing tonight. Ill let you know if I have any problems, but the pogo pins should sit on a uneven surface...

Ok installed my Xodus\Matrix last night.
Very easy installation. Couple of things to note...
1. If your removing an existing chip make sure to remove execess solder. The chip can flash green to show correct allignment, but it may not have a good connection to all the pads.
2. If your having a lot of problems programming the chip, with it stopping after a few blocks, press down firmly with you thumb on the contacts on the bottom of the programmer for the link to the board that goes in the XBox. You shouldnt have a problem...
Works perfectly, have a nice red XBox logo and a machine that happily plays CD-RW.
Now its time to buy a new HD and install that...
