Saurik (Cydia creator) has had a bit of a rant on twitter that he's not been involved with this at all. The Cydia version that's included is not official and doesn't include all the iOS 7 fixes he's made to the Cydia code.
Apparently they're going to have to issue a fix for the JB too as the mobile substrate version they've included has a fundamental incompatibility.
I'd leave well alone for the time being...
Edit: pod2g, the guy that JBd iOS5, has said they're working hard on fixing the issues with the iOS7 JB.

finding cydia unusable trying to get packages and its sending me to the app store to free apps!!!!

From what I've read, the holes are fixed in ios 7.1 beta. Think you might be right about upgrading now

From twitter it looks like Saurik will be prepared to update cydia substrate, despite sounding a bit pissed off about not being invited to the party.

I'm not 100% sure he will to be honest. Looks like it's all kicked off because the JB includes a pirate app download program like installous and they're trying to make money out of it... Apparently a Reddit article is going out soon explaining the situation.
I wouldn't be surprised if they reverse engineered the JB and then released their own.

Looking at Twitter and other places, a few people have said that a Chinese company has paid $1 million to the Evasi0n devs to include a Chinese bloat ware which is the reason why Cydia isn't working.

Must admit there's not a massive amount i need from JB but tomtom and wifi analyzer. I could live without tomtom but i've found nothing that can do the the job that wifi analyzer does. oh and 5 icon dock!

@winocm makes an interesting point that the Chinese company that's involved (tiag.me) has a history of collecting private data... And that the 5s has a fingerprint reader.

My iPad 2 has been stuck on iOS 5.1.1 and jailbroken. Is it wise to update to ios 7 and do some sort of backup to save the JB apps I currently have? My 3gs is in the same situation but i rely on the apps on this more. Any news on 6.1.3 jb alongside this?

Yeah, IH8Snow and Winocm have tweeted a video of a working 6.1.3 JB and said that the ETA is pre-2014
I'm about to go to 6.1.3 tethered, just backing my phone up now.

I have no need whatsoever to jailbreak any more.
I used to jailbreak just for tweaks and UI improvements but tbh they just clutter things up and I always reverted to stock-ish eventually.
I'd rather be updating without worrying about keeping my jailbreak.
