Xabi Alonso and Philipp Lahm slipped and missed Bayern Munich's first two penalties as Borussia Dortmund reached the German Cup final after a shootout.
Dortmund manager Jurgen Klopp, who earlier in April announced he is to leave at the end of the season, will now have the chance to win the cup for a second time in his last match.
Only Sebastian Kehl and Ilkay Gundogan scored from seven penalty-takers.
Arminia Bielefeld and Wolfsburg play in Wednesday's second semi-final.
