I need to add an ecommerce store to this website, so would shopify be the best way forward?

Or can I install my own cart and run a theme over it

I've always used osCommerce [Only registered and activated users can see links. ] its free and can be easily skinned to alter its appearance quite radically, have a look at some of the shops on the link ;-)
